Tou první bylo zničení kostela i kláštera husitskými vojsky. Horší o to, že stavba byla čerstvě dokončena a ještě horší, že na zničení se údajně podíleli i prostějovští občané. Přišla 30letá válka a s ní nenasytní a rabující švédská vojska. Jak známo, ti právem vítěze brali vše, co mělo aspoň minimální hodnotu (vždy si při této příležitosti vzpomenu na pražskou Valdštejnskou zahradu, kde nám zbyly jen kopie soch, originály jsou v královském paláci ve Stockholmu). Tou třetí katastrofou byl zničující požár 1697, kterému podlehlo kromě kostela téměř celé město Prostějov. Dovolím si svatostánku popřát do budoucna dny pokud možno sluníčkové. This beautiful church has experienced times of great glory, but also periods of pain and ruin. Of the latter, I will mention three events. The first was the destruction of the church and the monastery by Hussite troops. Worse is that the construction was newly completed and even worse that the citizens of Prostějov allegedly took part in the destruction. The 30-year war came and with it the voracious and plundering Swedish troops. As is well known, they rightly took everything that had at least minimal value (I always remember the Prague Wallenstein Garden on this occasion, where we have only copies of the statues left, the originals are in the Royal Palace in Stockholm). The third catastrophe was the devastating fire of 1697, which killed almost the entire town of Prostějov, except for the church. I would like to wish the sanctuary sunny days in the future.

Po zničení budovy husity byla budova obnovena, ovšem poté kostel v roce 1697 vyhořel při velkém požáru města. Po opravě byl zasvěcen Povýšení svatého Kříže.
