Mariánská poutní tradice se datuje již od středověku, současný barokní areál s kostelem a ambity vznikl v letech 1701–1730. Ves Klokoty se připomíná poprvé ve 13. století jako majetek Vítka z Klokot, který patřil k mocnému rodu Vítkovců. Tehdy byla v Klokotech tvrz, farní kostel se uvádí v roce 1361, jeho zasvěcení Panně Marii je datováno v roce 1389, kdy vesnice patřila k příběnickému panství pánů z Rožmberka. K historii poutí k Panně Marii Klokotské se váže středověká legenda zaznamenaná v rukopisu z 19. století. Dětem pasoucím dobytek na stráních nad řekou Lužnicí se zjevila Panna Marie a na místě zázraku u studánky Dobrá Voda byla postavena kaple. Rostoucí počet poutníků si vyžádal výstavbu kostela doloženého v roce 1392. Klokoty Monastery is an important pilgrimage site in South Bohemia. The village of Klokoty is remembered for the first time in the 13th century as the property of Vítek of Klokoty, which belonged to the powerful family of the Vitkovci. At that time there was a fortress in Klokoty, the parish church was established in 1361, it´s dedication to the Virgin Mary is dated in 1389, when the village belonged to the estates of the lords of Rosenberg. The history of pilgrimage to the Virgin Mary of Klokotská is connected with the medieval legend recorded in the 19th century manuscript. Children were grazing on the slopes above the river Lužnice and the Virgin Mary appeared and a chapel was built on the site of a miracle.
