Today's monastery of St. Tomas has it´s predecessor in the church of the same name commemorated already in the middle of the 13th century. Another church building here was the chapel of St. Dorothea. At the invitation of King Wenceslas II. a new order Ordo eremitarum sancti Augustini - Order of the hermits of St. Augustin arrived in Prague in 1285. The monastery became the target of attacks by sympathizers of Hussites who drove monks after 1420 and the monastery complex was ripped and fired. The Augustinians returned to the Lesser Quarter only in the middle of the 15th century. The building is the oldest Augustinian monastery in the Czech Republic and is protected as a cultural monument of the Czech Republic.
